Layered Texture map

For a project i'm working on right now, I need to be able to create a new terrain layer with alpha for each texture on the terrain. I can't figure out how to use the alpha map function, as the maps produced with it don't match the texture...So, I think it would be great if you could implement a way of saving the texture map as a .png with layers for each texture.

Hmm...they're certainly supposed to, and when I check here they do. What exactly is the problem?
